Should you decide to side with Morrigan then, Wynne will attack because you're supporting an apostate mage. At the end of quest line, if you didn't kill her of course, she will ask to join you again. Be sure to accept. She will say that the offer still stands should you decide to turn her down, but some people have reported that she was nowhere to be found in the tower after that.
She will then turn on you and attack. Should you decide to side with the cultists in The Urn of Sacred Ashes quest line, and destroy the ashes, Wynne will turn on you right there, as will Leliana if she is in the party, otherwise, they will leave for good when you get back to camp. You will meet Wynne in Ferelden's Tower where a demon outbreak has forced her to magically seal some parts of the tower. She herself denies being so old she can't fight but admits on the occasion that perhaps her age was holding her back.
It's never explicitly stated in-game, but Wynne does provide several clues about her past that help to fit the pieces together. She took her Harrowing - a Mage's rite of passage - when she was seventeen, taking on an apprentice two years after.

In Dragon Age: Awakening , she appears in Amaranthine, where she can provide a side quest but, as mentioned in previous points, cannot join The Warden's party.
Conversations with her in Awakening hint at the upcoming Mage-Templar War. Even during this time, Wynne talks about how the College of Magi is meeting to discuss separating from The Chantry entirely.
In her banter with Alistair in Origins , Wynne revealed that she often sought the "company" of other mages in her youth, but her pregnancy was ultimately the result of her time spent with a Templar. When Wynne was 21, she gave birth to a boy, Rhys, who inherited her magical abilities. His Templar father claimed that Wynne willingly gave up Rhys to remain in The Circle, though Wynne says she was too weak to stop The Templars, as they'd taken Rhys right after his birth.
Rhys physically appears for the first time in the novel Asunder , and it's revealed that his time as a mage has largely revolved around his study of demons. Rhys later overtakes Wynne's position and duties in The Circle following her death and can be contacted through war-table missions in Inquisition. He also appears in the mobile game Heroes of Dragon Age.
